Analysis of single nucleotide polymorphism of Yersinia pestis in Hainan Prefecture,Qinghai

Abstract:Objective To investigate the population structure of Yersinia pestis in the plague focus of Marmota himalayanaa in Hainan Prefecture,Qinghai Province,based on the whole genome single nucleotide polymorphism(SNP)analysis,so as to provide a theoretical basis for the traceback of the newly isolated strains and the timely adjustment of the monitoring program in this area.Methods Thirty-one representative strains of Y.pestis in Hainan Prefecture were sequenced,and the variation of 2 298 SNP sites was compared with the whole genome sequencing data,and the phylogenetic tree was constructed to analyze the group structure of Y.pestis in the plague focus.Results The biotypes of 31 strains of Y.pestis in Hainan Prefecture were all ancient typical,the ecotypes of 29 strains were Qinghai-Tibet Plateau type,and 2 strains were Qilian Mountain type.All the 31 strains were clustered into 1.IN lineage 1.IN2 branch.1.IN2 was the dominant population in this area,and existed stably in the plague focus of M.himalayana in Hainan Prefecture.Conclusion The Y.pestis strains in Hainan Prefecture of Qinghai Province were highly conservative,and the phylogenetic cluster had a good correspondence with the geographical location.The SNP detection method could be used for the traceability analysis of the outbreak of Y.pestis.
