High Throughput Analysis of the Endophytic Bacterial Community in Different Parts of Dendrobium candidum

Abstract:In order to disclose the distribution rule of endophytic bacteria in different organs of Dendrobium candidum,the MiSeq high-throughput sequencer of Illumina sequencing platform was used to sequence the amplicon of 16S rDNA-V4 of endophytic bacteria in the root,stem and leaves of Dendrobium candidum.Further Bioinformatics analysis was conducted to evaluate the Alpha and Beta diversities of species.After sequence assembly using FLASH software,64 851,77 499 and 52 157 original sequences were obtained from the stem,leaf and root samples,respectively.Filtered by Qiime software,the chloroplast and mitochondria sequences were eliminated,and 64 742,77 351 and 52 064 valid sequences were finally obtained.Based on 97% sequence similarity,these valid sequences were divided into 61,134 and 112 operational taxonomic units(OTUs).The sequence alignment result showed that both Pseudomonas and Acidovorax bacteria were in the root,stem and leaves,the Ruminococcu,Faecalibacterium,Methylobacterium and Shewanella bacteria presented tissue specificity.The abundance clustering analysis and main component analysis showed that the endophytic bacteria in root and leaves had the most similar community structure.The Dendrobium candidum plant contains rich bacterial resources,which present organ differentiation under the influence of organizational structure and composition factors.
