Analysis of differentially expressed genes and ceRNA regulatory network in inflammatory bowel disease based on bioinformatics analysis

Abstract:Objective Inflammatory bowel disease(IBD)is a chronic intestinal inflammatory disease with complex pathogenesis and unknown etiology,which severely affects the quality of life of affected patients.Competing endogenous RNA(ceRNA)plays an influential role in immunoregulation.The present study aims to explore the mechanism of IBD and the potential role of ceRNAs in clinical diagnosis and treatment of IBD by constructing a ceRNA immunomodulatory network.Methods IBD-related datasets GSE59071,GSE36807 and GSE75214 were retrieved from the Gene Expression Omnibus(GEO)database.Differentially expressed genes(DEGs)were analyzed by R language,and differentially expressed miRNAs were predicted by the starBase,miRTarBase and miRDB databases.IBD-associated lncRNAs were predicted by the LncRNADisease database.The lncRNA-miRNA-mRNA ceRNA regulatory network was constructed by Cytoscape software.In addition,the DSigDB database was used to predict drug molecules of key genes.Results A total of 150 DEGs were screened out from 305 IBD samples and 40 normal subjects.Gene Ontology(GO)functional enrichment analysis showed that most DEGs were involved in the biological processes of response to lipopolysaccharide,response to bacterial-derived molecules and cell response to biological stimuli.Kyoto Encyclopedia of Genes and Genomes(KEGG)pathway enrichment analysis showed that DEGs were mainly enriched in the interleukin-17(IL-17)signaling pathway,complement and coagulation cascade and tumour necrosis factor(TNF)signaling pathway.A ceRNA regulatory network was constructed containing 2 lncRNAs,104 miRNAs and 133 mRNAs predicted by the starBase,miRTarBase and miRDB databases,and IBD-associated lncRNAs predicted by the LncRNADisease database.At the same time,the drug molecules of progesterone CTD 00006624 and other key genes were predicted.Conclusion This study analyzed the biological functions of DEGs in IBD,and constructed a ceRNA regulatory network related to IBD.Our findings provide new methods and ideas for analyzing the pathogenesis of IBD,and potential molecular targets for the diagnosis and effective treatment of IBD.
